Despite the different names, it does seem that these entries all refer to Nathaniel Holmes - see Venn and Foster.
Neither Calamy Revised nor ODNB are clear abour whether or not he was reinstated to Whipsnade in 1660. His brother Nehemiah does not appear ever to have held the living.

D.D. 1637. R. of Whipsnade, Bedfordshire, 1631-42. R. of St Mary Staining, London , 1643-62, ejected. Became a Millenarian and joined Henry Burton, B.D., in establishing an independent congregation, 1643. Went to reside in the parish of St Giles', Cripplegate [London], 1662. Author of Millenarian works. Died Jun., 1678; buried in St Mary Aldermanbury [London ]. (D.N.B )
